Hi Zeus,

You can save your 3D matrix as a nrrd file, which be read into SCIRun.  There are some instructions on how you might do this in MATLAB on the scirun FAQ (scirun.org, click on the FAQ tab).  You could also search for a nrrd writer for matlab, python, or other languages.  You will probably need to clip out the background once you load it into SCIRun.
