Hi Michael,
I am able to generate a surface model from the segmentation file
(nrrd) using Slicer (slicer.org).
My question is that for each layers of the segmentation mask data,
is there any specific value which assigns to each layer? Is there a way
to change the value?

Seg3D is a volume segmenter. It marks up volumes based upon the labels
you assign. You will need an additional meshing program to then convert
those labeled volumes into quality surface models. Does anyone else
have any good meshing program recommendations?
