Hi Wei,

Yes, as Alan has pointed out, ShapeWorks assumes that your data is
co-registered in the same coordinate space with the same isotropic
pixel spacing.

Regarding different numbers of objects in different datasets: It is
possible to compute a joint statistical model of multiple objects,
i.e. sets of bones or sets of brain structures. However, you do need
to have all structures present for every individual in the sample set.
ShapeWorks will not handle cases where there are missing variables in
that context.
