I don't know about .vtk files, but you might try meshlab for simplifying
the geometry.
another option is to load the segmented data in IV3D, export a
downsampled version (at the resolution you want), re-import it, and
export the isosurface you want as an .obj.
of course, your best bet is to replace or figure out what's wrong with
the software that's broken: in this case, abaqus.
