I mostly use Slicer. It is actually pretty powerful once you get things
down, and the new Slicer 3 is proving to work well.
I use DICOM imported from a CT scanner and it works just fine in Slicer. I
then save in NRRD which is easier to work with and more compact. You seem to
have a stack of TIFFs which I am less familiar in working with. Once you get
things converted from a stack of TIFFs to a NRRD Seg 3D might have a better
time with it as well. I have never tried the DICOM reader there.
Steve Pieper is a good contact for getting slicer up and going, but the
binaries I sent you before should work out of the box. Saving your files to
a NRRD in slicer and then importing to Seg3D might help.

I also work mostly in Linux, and am not familiar with the Windows versions of
SLicer and Seg3D. I know the binaries I sent for Slicer also work well in
Windows as long as you don't need more RAM than 32 bit allows, as my PI has
used Slicer alot in Windows.
Open source segmentation software is definitely a work in progress, but it is
working out well for me after putting a bit of time in.

it is becoming really frustratingly to work with these softwares. I
tried different versions of Seg3D and none of them worked at all.
I even tried Bioimage, it says that it supports DICOM files but it can
not upload my data stack of Dicom files. every time it generates errors
like "ERROR: (ImportNrrdFromDicom::join_nrrds) Join Error: [nrrd]
nrrdJoin: trouble allocating permutation nrrd"
and the "execute" button does not become available either.
what should I do ?

I experienced a similar problem to the one you are having, which was also a
dual Pentium processor machine. Try disabling one of the processors in the
bios and see if that helps. If so could you email me back as it might be a
bug in the threading and I can flag this up as a possible bug in the windows
version of Seg3D. I am currently building a more current version of Seg3D
for windows, if this works I'll send you the executable file.

It runs and it drop down menus are working when I hover my mouse over
them but the links on those menus are "inactive" and nothing seems to work.
I have a PC (windows XP) with 2GB Ram Dual Pentium 3.2 GHz and lots of
other stuff.

I tried 3D slicer but it's not that powerful, I have had lots of trouble
uploading my images(tiff format)and constructing a mesh. on the other I
couldn't install SEG3D on my system. I download the windows SEG3D zip
file and unzip it and run it (every thing is OK till this point) but
then it starts to blink and it freezes after that, can anybody help me ?
